Very interesting... I know you are just making a 2D game, but if you somehow need a plan B, making it 3D and selling licenses to companies using Electrical Resistivity Tomography/Vertical Electrical Sounding probably is an option

Lennard-Jones potential is the core interaction between particles. Then plenty of other quite obvious things, like interaction between polygons. Some springs, some texture based matter. In general it's a collection of interacting subsystems, each is on the simple side.

Oh so is Lennard-Jones function used to lookup force between pairs of particles, then update their positions?

Correct, but forces update velocities, then velocities affect position, a simple Euler scheme
