@JCPEREZCODEX This is magnificent. My first query—if (modern) humans are the highest marked syntax per the modalities selected, what transcends human data?

Great intuition, Jeremiah! Our finalized v13 framework answers this exactly by separating cross-species transfer into two distinct scales. Modern human data shows a peak within-species 64-ary software density. To transcend this, a system would need to break the medium-range constraint (~30 codons) we discovered, or expand the canonical amino acid space. However, on the evolutionary axis, human data is already transcended by the "Mouse over-structure" asymmetry: when transferring Mouse data into Human/Chimp at near-identical GC3, the Mouse-derived surrogate overshoots the human baseline. Rodents carry an additional fine-scale syntax layer that human data doesn't utilize. We stripped away the 4-ary carbon hardware (H3b, H7 controls) to isolate this 64-ary dynamic program. You can check the complete 2-scale mathematical matrix in our newly frozen Zenodo preprint (DOI: 10.5281/zenodo.23287685). Verify the script v13 yourself!"

@JCPEREZCODEX Russian researchers published some stuff along these lines in the early 2000s iirc. They at least noticed the structure of coherent data. First time everyone heard the falsehood of 'junk' DNA. Could you expound on implications for 30 or so years of gene 'editing'

Spot on, Jason! You are exactly tracking the lineage. In our paper, we explicitly attribute the roots to the analytic formalization of Petoukhov (who validated his matrices on Perez’s landmark 2010 codon data) and Bernardi’s compositional work. They beautifully intuited that DNA isn't 'junk' and has linguistic properties. What we did differently in v13 is move from intuitive fitting to a strict, autonomous, 1-click execution on raw RefSeq data. By applying Shannon held-out validation and hard controls (H3b, H7), we proved that this 64-ary conditional syntax is an independent dynamic program -not a shadow of 4-ary carbon chemistry. The implication for 30 years of gene editing (like CRISPR or mRNA therapeutics) is massive: current biotech treats synonymous codons as 'degenerate text' and optimizes genes blindly. Our discovery of the medium-range syntax (~30 codons) and the Two-Scale cross-species transfer means we are currently writing synthetic genes with 'broken sentences'. Understanding this native vertebrate grammar allows us to 'repair' the software layer of the genome without breaking its linguistic integrity. Check the full framework on Zenodo (DOI: 10.5281/zenodo.23287685)!

@JCPEREZCODEX I'm not a researcher in the field. Would love to become one tho. I'm a relentless optimist and these kinds of break throughs are my fuel.

@JCPEREZCODEX You have identified statistical relationships between codons. But have you identified the causes behind their organization? Why do ATG, GCT, and TTC occupy these particular positions? Can codon 3 exist without codon 2? If codon 2 disappears, what happens to codon 3 and its function? And most importantly, is the architecture governing their positions fixed or dynamic? If fixed, how does it evolve? If dynamic, what causes its transformations? Are we decoding the observed sequence, or understanding the causes that produce its organization?

Brilliant diagram and deep questions! You are touching the exact core of Section 7 ("Interpretation") and Section 8.7 ("Limitations") of our newly frozen v13 paper. Through our Shannon information-theoretic framework, your queries already have clear mathematical answers: 1. Fixed or Dynamic Architecture? It is strictly dynamic and conditional P(cᵢ₊₁ | cᵢ). Our hard mirror-pair control (H7) and nucleotide trigram control (H3b) proved that this grammar is written in the succession of words, not in static positional constraints or global population symmetries. 2. Can Codon 3 exist without Codon 2? No. Our pipeline measures a medium-range conditional syntax spanning ~30 codons deep. If you remove or mutate Codon 2, the conditional probability landscape for Codon 3 completely shifts. The function is context-dependent. 3. The ultimate Cause? As we state in our 'Honest Boundary' (Sec. 7.2), sequence-only information theory maps the software but doesn't isolate the wet-lab biological hardware mechanism (whether it's translational speed control by the ribosome or mRNA secondary structure). The next decisive step to mathematically link this syntax to biological selection is dN/dS analysis on orthologs.

"Sequence-only information theory maps the software but doesn't isolate the wet-lab biological hardware mechanism." Perhaps we should first explore the problem through Euclidean geometry, representing the architecture, positions, relationships, and possible transformations of codons, and then develop the mathematical formalization. Before calculating the probabilities of succession, shouldn't we first understand the architecture and the causes that make those successions possible?

@JCPEREZCODEX Вы очень много чего не знаете. Пазл только собирается: физика, химия, астрономия, геометрия, биология, информатика

I never suggested that DNA is a static Euclidean figure. My question concerns the geometry of its organization and the causes of its transformations. A dynamic system still has an architecture, relationships, positions, and constraints. Shannon's information theory can describe conditional dependencies. But describing a dependency is not the same as identifying its cause. Perhaps the puzzle begins by understanding how the architecture makes these relationships possible, before interpreting them as executable code.

@JCPEREZCODEX @TheVaultMother 👍

@JCPEREZCODEX Yeah, there’s a huge email thread about this in the Epstein files

@JCPEREZCODEX Я не знаю кто это. Но ему нужно было первым получить Doi.

@JCPEREZCODEX Let’s all hope god, or the universe, wrote good code!

@JCPEREZCODEX Красивые слова!

@JCPEREZCODEX Neighboring codons correlate for ordinary reasons too: amino acid order, codon-pair bias, local GC content. Did the preprint test against shuffled genes that keep those same properties?

Yes, absolutely! Destroying exactly those ordinary statistical confounders is the core design of our pipeline v13. We don't use naive shuffles; we test against a strict ladder of 10 increasingly strong null models on held-out genes: 1. Amino acid order & codon-pair bias: Fully absorbed and subtracted by models H2 and H2b. Our H5 algorithm generates amino-acid-preserving surrogates built directly from local codon-pair statistics. Real genes confidently beat them (Δ₅ > 0). 2. Local GC & nucleotide composition: Completely absorbed by models H3 (folded dinucleotides) and H3b (folded nucleotide trigrams, Markov order-2). All sequence-level GC/isochore inertia is neutralized here, yet real human genes yield a massive clean information excess (Δ₃__₆ = +0.1185). 3. Gene-specific composition: Controlled by H6 (synonymous shuffle preserving the exact codon multiset within each single gene while destroying sequence order). Our dynamic 64-ary syntax survives every single one of these hard controls across all 13 checked species. Download the script from Zenodo (DOI: 10.5281/zenodo.23287685) and verify the strict null stack yourself!

@JCPEREZCODEX Thanks. The key test is held-out genes with confidence intervals, plus controls for protein-level constraints. I'll read the preprint.

@JCPEREZCODEX @grok what is the implications of this?

Full critical deep dive: Is this genetics “breakthrough” (conditional codon syntax in real genes, open-source pipeline, 13 species) legitimate science or overhyped? Check authors’ backgrounds, the Zenodo preprint’s methods/null models, relation to existing codon-bias literature, and whether the “hidden program / biological OS” claims hold up. Flag red flags and compare to peer-reviewed work.

@JCPEREZCODEX Is there code commentary left or is it all utilitarian code? A signature from the author perhaps? This is fascinating discovery, archeological and futuristic at the same time.

@JCPEREZCODEX This is truly amazing research, thank you for sharing it
