They apply to specific military units. If there is suspicion that a specific military unit in some country is involved in human rights violations, the law prohibits funding or other assistance. So Israel as a country could not be denied aid via this law. Furthermore, the law only applies to the actions of military units, not government policy. The fact that Israeli policies violate international law does not trigger the Leahy Laws. Furthermore, there are many remediation steps that the Leahy Laws specify that allow Israel uses to prevent a cut in funding of IDF units.
