great fairy mask will glitter in that room, telling you there is a fairy somewhere. thats why you use great fairy mask in everyroom until you get every single fairy.

I believe it's the Fairy at Woodfall who will give you a magic meter boost if you're running empty, also Chateau Romani gives you infinite magic but that's later and you lose it when restarting the 3 day cycle

To safe magic, only activate the lense at the start and then occassionally when needed. The objects don't disappear only because you don't see them.

It's almost like the dungeon exploration adventure game is meant to be played with the map that the game makes a point to shove down your throat in every single dungeon.
