also, the person seen running in the kitchen during the bit where she is waiting for the doctor was actually the doctor from The Big Bang and not Prisoner Zero. It was meant to be fully revealed in that episode but they ran out of time I think

I took it as a happy ending of sorts for young Amelia because the raggedy Doctor actually does come back sooner than we thought he had, to tell her about all the adventures she would have. Am I misinterpreting it?

It's the fact that the doctor must've fought every instinct to remedy leaving Amy for that long, but this is when he finally couldn't take it any longer, after all they went through, after all she turned out to be, this was what broke his rule.
