The problem is that Congress has delegated rule making to these erstwhile independent agencies, which is a legislative function, along with enforcement, an executive function. The President shouldn't both be making rules (laws) and deciding which get enforced.

It's just factually not true, they are delegated powers from Congress which is accountable. Changing it to be accountable to the President doesn't change the accountability problem - it just gives it all to one person which is historically a bad way to distribute power.
