If you read his essay about it it's far from his favorite film. He says he liked it but he also shits on it quite a bit. He also never states it's his favorite film. Just his favorite fleischer film. (source: Hayao Miyazaki - Starting Point)

He called it his favorite example of the "manga eiga" (or cartoon movie) style in his January 1979 interview for the Conan Black Book. The Starting Point essay is dated a bit later. His 2009 interview for the film's Ghibli Museum release was a mix of strong praise and attacks.
