The film literally includes a cardinal, a nun quoting scripture, and believers wrestling with what alien life would mean for their faith. Spielberg's conclusion is not that Christianity is false, but that god would still have dominion over alien life just as he does over humanity. This is directly out of mainstream Catholic theology. His point is the opposite of what people are claiming.
