Being a scientist is still the best job in... the world. The constant frustrations, all the crap that goes with trying to keep the lab alive and move things forward - it all resets and washes away in those occasional moments when we catch a glimpse of nature revealing something remarkable and not seen before. Ah the summer collection is complete!🤩 Kensington Palace released... the Birthday video for Prince George, filmed this past Easter during their holiday in Cornwall. When you look at this compilation of all three birthday videos, for all 3 children, what we get is a vision of very energetic and adventurous children, who are comfortable outdoors, exploring their surrounding barefoot and surefooted😍 Indeed it is the steady confidence and familiarity in their barefoot steps, and their movements that prove that this is not a choreographed performance for the cameras. These children are raised to "love and enjoy Nature" and they are eager to do so, just like their parents do. Beyond "having fun", this wild exploration as a child is a very important part of childhood as it shapes the child to learn resilience and confidence in Life. I grew up roaming the neighborhood on my bike with my friends, we ran barefoot on beaches, climbed trees or at least tried to and got hurt...🤭 We explored, we laughed, we got hurt and we got bruises. But ultimately, all these experiences are very fond memories I look back upon with a smile; they taught me the very meaning of life: that the greatest success in Life is to enjoye it. A good life is not a life lived sheltered nor one lived in fear of getting hurt. A good life is one where we are encouraged to explore, to try new things and push boundaries. Building a personal knowledge base for my agents is... increasingly where I spend my time these days. Like Andrej Karpathy, I also use Obsidian for my MD vaults. What's different in my approach is that I curate research papers on a daily basis and have actually tuned a Skill for months to find high-signal, relevant papers. I was reviewing and curating papers manually for some time, but now it's all automated as it has gotten so good at capturing what I consider the best of the best. There are so many papers these days, so this is a big deal. You all get to benefit from that with the papers I feature in my timeline and on DAIR.AI. The papers are indexed using tobi lutke qmd cli tool (all of it in markdown files along with useful metadata). So good for semantic search and surfacing insights, unlike anything out there. I am a visual person, so I then started to experiment with how to leverage this personal knowledge base of research papers inside my new interactive artifact generator (mcp tools inside my agent orchestrator system). The result is what you see in the clip. 100s of papers with all sorts of insights visualized. I keep track of research papers daily, so believe me when I tell you that this system is absolutely insane at surfacing insights. This is the result of months of tinkering on how to index research and leverage agent automations for wikification and robust documentation. But this is just the beginning. The visual artifact (which is interactive too) can be changed dynamically as I please. I can prompt my agent to throw any data at it. I can add different views to the data. Different interactions. I feel like this is the most personalized research system I have ever built and used, and it's not even close. The knowledge that the agents are able to surface from this basic setup is already extremely useful as I experiment with new agentic engineering concepts. I feel like this knowledge layer and the higher-level ones I am working on will allow me to maximize other automation tools like autoresearch. The research is only as good as the research questions. And the research questions are only as good as the insights the agents have access to. Where I am spending time now is on how to make this more actionable. I am obsessed about the search problem here. The automations, autoresearch, ralph research loop (I built one months ago) are easier to build but are only as good as what you feed them. over the weekend, i built an app that i... sincerely hope you will never have a need for, but if you do happen to need a friendly, free, private mri viewer designed to make it easy for you to track tumor progression, you can try it here: here's the story: as some of you may know, last last september, my six year old daughter mira was diagnosed with an extremely rare brain tumor called an adamatinomatous craniopharyngioma, and since then our family has been doing everything we can possibly do to find a cure for her. we tortured chatgpt deep research, put together our own private research team, raised $1.4M and donated it all to Hankinson-Mitra Lab research thanks to $MIRA, explored every remotely applicable drug whether on the market or not, and even began working with md anderson to develop a personalized vaccine that we hope can lead to a more permanent cure unfortunately, we received the devastating news last march that the tumor has continued to grow since her initial surgery, and we had to start to consider more drastic options which would have seriously impacted mira’s quality of life. thankfully, with the help of dr. sabine mueller UCSF Benioff SF and the Hankinson-Mitra Lab at the university of colorado, in april, we started her on an alternative but extremely experimental treatment for this disease. to our unimaginable relief, her tumor has responded extraordinarily well to this treatment which combines tocilizumab (an arthritis drug that blocks IL6 receptors) with avastin (a colon cancer drug that inhibhits VEGF proteins). we know this, because mira gets an MRI scan of her brain every few months. and every time we get a new scan, the first thing we do is compare it against her last scan. so we have to find the matching weight of the scan, and then find the same plane, and then carefully find the slices of the scan where the tumor is visible, and then find the closest match to last month’s scan, then adjust the zoom, rotation, and brightness / contrast so they all look the same. we got pretty good at this. but it shouldn't be this hard. so i built last weekend using gemini 3 with some gpt 5.2 xhigh. you just import your DICOM MRI files (either zip, files or a folder), and you can align all of your scans across multiple dates instantly, just click and drag a rectangle around the tumor on any image, and it will use some very clever algorithms to automatically align up and find the closest matching slice from all your other scans, match the brightness / contrast, rotation, pan, zoom, and even shear to make sure the registration is as close as possible, and make it as easy to possible to compare tumor progression. it has a grid view so you can see all your scans for the same location all at once, and an overlay view so you can quickly compare two scans visually (by holding down the space bar to toggle quickly between two scans), along with tools to animate your scans both within the same sequence as well as over multiple scans to show progression. there is no server, it runs entirely locally on your browser - nothing ever gets uploaded and it's all open source: if you've found this useful, please consider a donation to the UCSF Benioff SF hospital foundation, who has given us extraordinary care over the past year or so:show more

New Cell paper from Bergles lab at Johns Hopkins... just built the most comprehensive map of brain myelin ever made — every oligodendrocyte, across the entire mouse brain, across the lifespan. The scale: >10 million cells per brain, terabyte-scale 3D lightsheet volumes, registered to the Allen Brain Atlas across 417 regions from 2 months to 2+ years of age. The technical stack: Custom tissue clearing (CUBIC-L + SHIELD + uRIMS with 40% urea) to preserve endogenous fluorescence. 3D Mask R-CNN for instance segmentation — not just semantic, instance — so it can distinguish individual cells within dense clusters at scale via overlapping sliding windows. Vision Transformer to classify newly-formed vs. mature oligodendrocytes using soma morphology. All cross-referenced against Allen ISH transcriptomics and MICrONS serial EM. What they found: Oligodendrocyte density varies 10,000-fold across brain regions. Left-right hemispheres: r=0.99. Sex: no significant difference. Strain: matters. The brain never stops myelinating. New oligodendrocytes are still being generated in 2-year-old mice. Prefrontal cortex L6 shows the fastest rates of new myelination into old age — the circuits for executive function keep rewiring throughout life. After demyelination, L4 sensory cortex is the most resilient — oligodendrocytes survive at higher rates. The hippocampus loses nearly everything and barely recovers. Degree of injury doesn't predict rate of recovery. These are independent axes. The Alzheimer's result is the most surprising: Dense-core plaques dominate in cortex and hippocampus. Diffuse/small-core plaques dominate in white matter fiber tracts. Old assumption: diffuse plaques are "less toxic." The data says the opposite — small plaques in fiber tracts cause more myelin loss per plaque than dense-core plaques in gray matter. Plaque load and oligodendrocyte loss are essentially uncorrelated (ρ=0.22). The damage is plaque-type and location specific, not load-dependent.
